Downloads don't happen if save location temporarily unavailable
I have set the "Episode save location" to a folder on a network attached drive. If the drive is unavailable, which is often the case for the first few seconds after waking the computer (while the drive wakes up) then the download from TVShows fails, and does not get retried after the drive is available.
Is it possible for TV shows to keep track of which shows it successfully downloaded, and retry ones that failed.

This is a known issue, the next minor version will have a fix for this (it will probably be released within a few days).
